About Me

I'm a biologist turned bioinformatican working in a wetlab. Our lab is based in Vienna, Austria and is mainly interested in studying Host-Pathogen Interactions of pathogenic yeasts.

Project

MOSES is a SysMO consortium dedicated to studying the ATP metabolism of saccharomyces cerevisiae. To complement existing top-down and bottom-up SB strategies, here a domino, problem oriented SB approach is developed, which follows the lines of regulation, pertinent to a selected highly connected molecule property. The selected property is ATP (‘energy’). The approach is developed in the most suitable, well-defined, industrially most relevant organism, baker’s yeast. The MOSES program connects yeast Systems Biology nuclei in SYSMO countries and is associated with the Yeast Systems Biology Network and HepatoSys.

Software

* Programming: Perl/Bioperl, PHP, SQL (Java), Eclipse

* Statistics/microrray: R/Bioconductor, MEV, (BASE)

* DB systems: MySQL, Access, Filemaker

* Other: Zotero, EMBOSS

* SysBiol-DB: Database of Systems Biology Researchers SysBiolDB webpage

Summary of current DM solution

Our current DMS solution is based on the mediawiki Wiki system at MOSES homepage, which has an integrated access to the JWS modeling webserver, which stores our models.

To manage transcriptomics data we have setup a microrray data storage solution called BASE. Important features of BASE are:

  • Webbrowser-based solution, no local software needed
  • Fine-grained user and group access controls
  • MIAME compliant data storage and ArrayExpress compliant export of data via Tab2MAGE format
  • Accessible via Web services for remote data retrieval

If you are interested in having a look at our installation please contact me and I will arrange to setup an account for you.
